Here is what I think will happen to each character in the series finale, more specifically, how I think they're stories will conclude.
I know that was a pretty boring introduction, but I don't feel like beating around the bush.
Coulson
Coulson has been brought back from the dead so many times, which is why I don't think he is going to be killed in the last episode. It just wouldn't feel final or like a definite end to the character. I think Coulson will stay in the timeline they are currently in, while the rest of the agents will return to their old timeline. At the end of the previous episode, the Chronicoms destroyed all of S.H.I.E.L.D.'s bases and there are probably not many S.H.I.E.L.D. agents left. Coulson can remain in 1983 of the new timeline and rebuild S.H.I.E.L.D. . It would be the perfect for Coulson to part ways the other agents, who would return to their old timeline (the one that existed before their time travel shenanigans). We could also see him recruit a young Grant Ward and help him get on the right path. The other option is that he gets deactivated. I think it's very unlikely that Coulson returns to the present day or to the old timeline as a robot.
Daisy
I think Daisy will become the director of S.H.I.E.L.D. . It's been hinted at over the course of the show and it's the logical next step for her. Daisy has made it clear in the past couple of episodes that she is not ready for the team to dismantle, so I'm pretty confident she will stay in S.H.I.E.L.D. . It's also possible that she joins or helps found S.W.O.R.D. (it's similar to S.H.I.E.L.D. except it deals with more extraterrestrial threats, even though that's what S.H.I.E.L.D. is doing at this point). Nick Fury was in space in one of the post credit scenes of Spider-Man Far From Home, which could suggest that he is starting S.W.O.R.D. . It's possible that Daisy gets recruited by Nick Fury. This would be great because it would mean that Daisy could feature in some Disney+ shows or MCU movies. While I'd love to see this happen, I'm not going to get my hopes.
Sousa
I think Sousa and Daisy will be together at the end of the show. Daisy has mentioned in one of the previous seasons that the people she gets close to always end up dying. I don't think this will be the case with Sousa for three reasons. The first is that Enoch told Daisy that he's seen the future and all of her friends survive. I don't know why this wouldn't include Sousa. The second reason is because I think it would be wrong if they took a character from another show and didn't give him a happy ending. The way Sousa's story ended in Agent Carter was nice, so they wouldn't want to ruin that by killing him off on Agents of S.H.I.E.L.D. .
Fitz
There is a lot we still don't know about Fitz, so it's hard to try to predict what will happen to him. I hope that he and Simmons have a happy ending and maybe settle down and start a family. At the same time, it would also be nice if they remained in S.H.I.E.L.D. because then there is the possibility that they could appear in future Marvel movies or TV shows. They would probably be the easiest characters to bring into the movies because they don't have any powers, they aren't from a different time period, and they could be explained as just S.H.I.E.L.D. biochemists and engineers.
I have a feeling that Fitz will rejoin the the team early on in the finale, but then May will try to feel his emotions and she'll realize that he's actually a Chronicom that Sibyl sent to defeat the team. I have nothing to base this theory off of, except that there will likely be a situation in the finale in which May uses her powers, and this is the only scenario I could see her using her powers in.
I really hope Fitz returns with Hunter, Bobbi, Ghost Rider and a whole bunch of former characters in order to defeat the Chronicoms, but it's highly unlikely.

What if Fitz and Simmons rebuilt the Framework and Fitz is currently in it? The original Framework was an alternate reality in which each of the agents' biggest regrets were erased. If it was possible to simulate what the world would be like without their regrets, Fitzsimmons would probably be able to rebuilt it and create a simulation of what Chronicoms will do, as well as how that would affect the future. Fitz being plugged into the Framework would once again explains why he is completely exposed. One thing I like about this theory is that it could allow Fitz to get the Doctor (the evil version of himself from the Framework) out of his head. If Fitz goes in the Framework and sees different versions of reality and sees alternate versions of himself that are good people, he might realize that he is actually a good person, and that the evil version of himself only existed because of AIDA and the Darkhold.

Simmons
Like I already said with Fitz, I hope the two of the have a family, but it would also be nice for them to stay with S.H.I.E.L.D. .
At the end of the eleventh episode of the season, Simmons got out of the memory machine and had no clue who Fitz was. I'm hoping this gets resolved in the series finale but it's possible that she won't remember and the show will and with her and Fitz starting the relationship again from square one. I wouldn't love for this to happen, but I can see it being a possibility. The Chronicoms have access to Fitzsimmons's memories so it's possible that they will have sneak into the Chronicoms' ship to get Simmons her memories back.
Mack
I think Mack will retire from S.H.I.E.L.D. . He didn't seem to be bothered by the fact that it was the team's final mission together. Mack retiring is the only way for Daisy to become the new director of S.H.I.E.L.D. without someone having to die, unless he demotes himself, which would be weird. Flint showed up at the end of last season and as far as we know, he is still alive in the present. Flint had a strong bond with Mack and Yo-Yo in season 5 and I wouldn't be surprised if they adopted Flint. Mack had to relive losing his daughter in season 4 which was definitely hard for him, so it would be nice to see him and Yo-Yo become Flint's parents, or even have children of their own.
Yo-Yo
I think that she and Mack could adopt Flint, but I think there's a chance she stays with S.H.I.E.L.D. . It would be nice if the Secret Warriors were brought back in the finale, seeing that they only actually appeared in one episode. I could see her being part of a group like this, possibly with Daisy, Flint and maybe even May. I don't really see Yo-Yo retiring, maybe because she hasn't been part of the team for as long as some of the other characters, but then again, this is supposed to be the team's last mission together, so several people will have to leave S.H.I.E.L.D., not just Mack.
Deke
I think Deke will stay behind with Coulson in 1983 in the new timeline they created. He's the only agent who isn't coupled up with another agent, so he can't exactly settle down and start a family like I suggested for some of the other characters. I can see him returning to the present/ the old timeline but I don't see him staying with S.H.I.E.L.D. along with Daisy and Sousa, because it might be a bit awkward for him, seeing that he liked Daisy, and he might still have feelings for her. S.H.I.E.L.D. has changed his life, so I can see him helping Coulson rebuild it. Then again, he could just go back to his company, though that would be a bit boring and unsatisfying.
May
I saved May for last because I don't really have a good idea of how her story will conclude. She could stay with Coulson, but I don't really see that happening. Agent May doesn't seem like she would enjoy retirement, but at the same time I don't see her remaining a S.H.I.E.L.D. agent. Also, I have no clue what they're going to do with her powers. They're going to have to address them in the finale because otherwise it would just be weird that she got powers in the final season and will just stop using them.
